Also, it seems AmiDuke is not removed from memory when quitting the game and returning to workbench. I noticed that after wanting to downgrade from 1.0.33 to 1.0.20 in order to see if the bugs were there already. But it did not let me, telling me "AmiDuke" is in use. So I had to reboot the system.
I finally found some time to have a quick look at this and managed to fix most of those little bugs. New RTG version (1.0.35) just uploaded to Aminet, if I get the time then I'll also update the old AGA release.

I am guessing the answer is No, but can is it possible to use the Megaton edition files?

"must be the Atomic version"

Whether that is a "yes" or "no" - I can't say, as I have no idea what the Megaton edition is.

Hmmm a quick google search seems to show that the Megaton edition is;

Megaton Edition is basically the Atomic Edition, plus three expansions, Duke It Out In DC, Nuclear Winter, and Duke Caribbean Life's A Beach. The difference is Atomic and Megaton are the engines

Might just give it a try and see how I get on

Ahhh OK, ive just dropped resolution down from 648x480 in game to 320x240, which is noticeably smoother, have left detail on high

Currently getting about 10FPS on the roof top of the first level.

OC'd my TF1260 to see what I could get

84MHz, Low detail, 320x240 avg; 15FPS
96MHz, Low detail, 320x240 avg; 17FPS

I think my 060 will go to 100MHz but my cooling solutions isn't good enough to allow it to be stable.

Try JFDuke3D, which is quite a bit faster. (though IMO AmiDuke is the better port)

https://aminet.net/package/game/shoot/jfduke3d

In any case, make sure you carefully read the readme included in any port, as it contains many information about how to get the best speed out of it.

What you mean about this? JFDuke and all other ports based same engine are rock stable and fast. They support all possible features like LAN games, in game music in different formats, like CD, WAV, MP3. It also support directly all possible screen modes, no matter are they native or RTG. It also support all expansions.

Do your homework first, please. JFDuke is a modern source port, AmiDuke is not. Features are very different, and speed is as well. AmiDuke is based on older Atari/Amiga ports with features from Chocolate Duke added. It's also slower due to less optimized usage of SDL. JFDuke on the other hand has tons of additional options, which takes away the original feeling of the game. That's why I prefer AmiDuke (also due to better music support).

I would recommend to test both versions before telling they are all the same...
