Gods comes to mind.

The stomping of boots, your character's various grunts and groans, and his agonised death screams are all etched in my memory.

Definitely Hunter for me! The whole atmosphere of the game was due to the ambient sound, had it just had music for example the whole feel of the game would be totally different, not every game needs any music, and Hunter is a good example.

Rotox is my immediate thought, waaay back when I played the demo on a CU Coverdisk

Pretty sure it's just the sound effects played sporadically at random pitches, but that combined with the echo-ey shoot sound and the periods of silence really create the perfect atmosphere of some lost space station deep in the middle of nowhere space

Not really a great game, but Death Mask CD32 has nice atmospheric sounds going on. Although it sometimes has music too.

Space Crusade.

As an aside: I know everyone loves the NIN soundtrack to Quake 1. However, I actually prefer playing the game with no music. It's got such a creepy ambience.

I don't think Odyssey has been been mentioned yet? The wind, the echo of the footsteps, the little sounds of the enemies... Quality work that.
