Are WinUAE config files backward compatible?

Yes

Okay, long answer : They will load fine with the new version and almost all will work as expected. There might be some (very few) that you need to adjust, but it's quite obvious what you need to change if they don't work.

And re-saving the config with the new version might be a good idea too. (not sure if this is true with winuae nowadays, but can't hurt)

Well, you get rid of any obsolete config entries (if there are any between 1.6.1 and 2.0.0), but if the config works as expected I won't bother

Yeah, it shouldn't magically make a non-working config suddenly work. Just cleanup, basically.
