There isn't anything to fix. I'll try to make it more clear:

WHDLoad games for the online database has an override that silences floppy drive clicking sounds. The warning icon is there just to let you know that changing the setting will not have any effect for the currently loaded configuration since it is being overridden (should be noted in a mouse-over if you hold the cursor over the icon).
