Probably more Cinemaware titles need to be added here, they were famous for this too. Sinbad and the Throne of the Falcon definitively has at least two endings, good and bad. Perhaps even bad, good and great.

Rocker Ranger and It Came From the Desert possibly too, although can't confirm since I never completed these.

i have completed a couple of times both Rocket Ranger and It came from the Desert;
yes, you can change the story path in both, but no different endings

ie, in the first one you have the possibility to save Otto and her daughter (x 2 times), but just to slow down the Nazi attack;
or, well when the Nazi invade the White House could be considered a bad ending?

i'm not good with this game, i have tried to proceed with cheat mode enabled, but i got a guru near the end lol

The Dark Queen of Krynn:
If you waste too much time after freeing Raistlin in the Abyss to arrive Takhisis, or if you wait too long at portal, you will be trapped forever in the Abyss with a nice dialog where Raistlin comments on it.

Pool of Radiance:
When fighting Tyranthraxus at the end, each party member is offered the choice, to join Thyrantraxus. If all party members join him, it's immediately game over, if only parts of the party members join him, you will end up fighting your traitors as well in the final battle. Pretty cool!
