It means there's something going on with CIA-B or associated circuitry. It could be an issue with the sync clock being missing, or INT6 not working properly, which could be as simple as a damaged trace on the board or a bad socket on an older Amiga.

I've never seen that specific failure from cap leakage damage, but I guess it's possible. Neither of the suspect lines run through any areas particularly susceptible to that sort of damage. That timer runs off the horizontal sync from the display, but isn't used for anything particularly critical that I know of, so failures there will only affect occasional software that uses it.
It's also possible that there's a fault in the CIA. Also, there was an updated version of Amiga Test Kit released just a few days ago, so it might be worth updating it, just in case it's a bug in that. If everything else is working fine (particularly the floppy drive), then there doesn't seem to be too much of an issue really. It would need tracing of signals on the board to see whether the CIA is actually doing what it should and the signals aren't getting through, or if it's misbehaving. |

It passed the old (simpler) version 1.3

Hmmm, and does it still pass the older 1.3 version? If so, I'm sure the developer would be very interested to hear about it. If it also fails the 1.3 version then it just sounds like coincidental timing that it happened to fail between when you tested it with 1.3 and now.
