Finally did it. My main problem all along was my other existing partitions. My games partition was labelled DH1 and I think this confused the system.hdf. I renamed both 'Games' and 'Misc' from DH1 and DH2 to DH2 and DH3 and the system.hdf installed properly. After that I copied everything over to DH0 using Opus4. I now have OS3.9 Classic WB installed to CF (making backup now!

All I have to do now is install the other bits and pieces, drivers for the internet card (unless classic has them already), whdload etc.

Still haven't tried the cf on my real amiga yet so i'll more than likely be back here.

Thanks everyone for all for all of your help.

This guide is rather old. I am going to make a new one with screenshots soon, but this needs some time.

With the current versions of WinUAE it's rather easy to install 3.9 from scratch. You can mount the CD as real CD drive and boot from the "emergency disk" directory of the CD. No need to make an emergency disk any more, although it does not hurt.
In addition, the drive won't work in a real Amiga, only in the emulation.

Care to explain why, since it works just fine for me?

Are you sure you quoted the link you intended to? This guide installs OS 3.9 into an existing partition. It does not say anything about how to initialize a harddrive and to create that partition. Therefore saying "the drive" does not work in a real Amiga does not apply to this guide. It does not prepare "a drive".

I tried this last night in emulation using Tom's Guide. All worked well till the restart with the new DF0: inserted for booting then "fail". I got a read/write error. So I turned everything off and walked away.
I'll try again tonight. Something must have gone wrong whilst write back to the floppy.

A read/write error on the CD drive occurs if the MaxTransfer value is too high. You have to change it before you reboot (step 20 of the guide).

Yeap did that. If I recall I removed several zero's. Thinking !!!!.
I set it to ??1000. I'll have another shot again tonight or over the weekend.

It wasn't a total waste of time I did get MorphOS up and running on my MACmini. That was pretty cool. I was doing both at the same time on two separate computers whilst my youngest boy was playing Supermethane Bros on the CD32 and the big TV. Overall I was getting a BIG AMI fix.
