Shadow of the Beast is dual play field mode with extensive copper colour reloading.

If you line up the first plane, increase the bitplane count to 3 (for dual playfield) you'll probably be almost there. You may also need to go to the palette menu and swap the first 8 colours with the second set if they're wrong. Alternatively you can set the bitplane order to 123X5678 by pressing the 4 key 5 times. That'll permanently set bitplane 4 which makes the palette use colours 8-15 instead of 0-7.
You should also update your Maptapper version, that one is way out of date now. Help menu/Check for Updates. I really can't understand why people don't want automatic updates set on a program like this. It downloads a single zip file only and replaces the main EXE file and the help file - unlike a Windows update that can potentially replace thousands of files! |

When I have automatic update on it fails to update. I have to manually delete and update the exe myself!

If it fails to update (it renames the running program and attempts to extract the new one from the zip file), it's supposed to remember the fact that it failed and just open up winzip when the program quits. Is that not working?
