WHDLoad has something called a whdload.prefs file.

You can use that to control WinUAE when launching games and set the WinUAE settings back to default when exiting. Have a look, it will be in the S drawer.

Now I'm not sure without checking the docs if you can add a tooltype to each game icon you want to change WinUAE settings and speed for in order to execute this prefs file, or if it will execute a whdload.prefs file if it is in the same drawer as the game icon....
