For layers and higher resolutions suitable for print, TVPaint is pretty good. The brushes also has a very nice, organic feeling to them. I think you will need an Amiga with a graphics-card for it to work.

TVPaint itself has since evolved into one of the major industry-standard tools for traditional 2D-animation on Win/Mac.

DPaint is still a very good package. For Pixel art it is still great and a number of interesting YT videos like Vix in Japan

Well, i still use dpaint to crete pixel art: honestly, if we get around the lack of history and layers (officially, i use animation frames as layers) it still has the best pixel art tools around, some tools like the curve are even better than Libresprite (i don't have aseprite since is paid)

yeah, using animation frames in dpaint is a good workaround for separate layering of parts. then you can easily pick items up as a brush when needed. the frames are good for creating snapshots of different stages too or trying out experiments with the composition on another copy before commiting to the main image.

there is also the concept of stencils (selecting colors that will not be affected), that can be used as a mask and enable getting between or behind elements if they have different colors.
