trackdisk.device on a real Amiga can handle these incorrectly written disks, but the disk reads a lot slower than a disk with intact sector headers.

But if you are doing a raw dump then these incorrectly written sectors should also be dumped. Then a little tweaking may be able to get them working?
As far as I recall, if someone was to KF/SC dump a disk, it cannot be written back directly (or at least that's what someone with the hardware has told me) without some further adjustments. Maybe this is what dlfrsilver could shed more light/help on?
