Ok, easier for you to tell us what emulated Amiga you are using, so load core, then load content (i.e zool 2 cd32), start the game, then hit retroarch logo and you then scroll down to options and press that, then tell us which Amiga it is currently emulating.
I'm guessing you are using the incorrect Amiga quickstart configuration and are using an Amiga that doesn't have AGA.
You need to set it to either A1200 or A4000, ignore CD32
