The problem existed before, but is still here with WinUAE 4.0.0

Plug the joypad, and use "CD32" mode (instead of default)

Now unplug the joypad: the setting warps to "numerical keyboard", okay, but the CD32 mode now switches to "default". Plugging the joypad back doesn't reset to CD32

CD32 shouldn't be changed, since keyboard or joypad, there's support for this mode.

Another strange thing I have found is that in some cases, the joypad fire button (not the other controls, not the other buttons) is still active even if the setting is set to "keyboard". Not a real issue, but can make you wonder why directions don't work but fire does...
