If I had to guess, I'd say they didn't have the transistor budget in Denise for another 32 12-bit colour registers, and the requisite multiplexing or extra address decoding to expose them to the CPU....

Indeed - although bitplanes were at least useful in keeping memory usage down, considering 256K was considered a lot of RAM when the chipset was designed.
