I did copy the disks to HD and it doesn't ask for any disk when launching the game.
Try to make the copy with the Shell :
copy df0:#? sys:<your indy3 folder>/ all clone

affirmatif

Edit: I just remember that I had to search for different cracked version to make it work from HD. As i do not remember which version was the good one (have to dig my HD) try different versions as well.
If I recall correctly, my launch script has two lines : something like "indyb" and then "indy".

I confirm if you copy all the files the game works from HD, long ago for an Italian site I had made this video:

[ Show youtube player ]

If you still have the disk request to Disk 1 (cracked disk) make an assignment:

Assign "Indy 1:" ""
Indy

there are several versions of indy3 in the tosec. Someone ask "disk 1", some else not.
the problem is the various crack.
i tried several versions of indy 3 and one of them start from hd without asking disk 1.
Also the original ADF, installed on HD, not require disk 1 (of course, it requires copy protection)

The disk request can also be deleted with a hexadecimal editor

The original game should not ask for the record, if this happens, it is not the disc that searches, but it does not find any files or directories, make sure you have copied everything, use a filemanager.

Create a script (to put in the game folder) and write this (including apostrophes):

Assign "Indy 1:" ""
Indy
