[A1200] Weird skips in framerate (WHDLoad)

Howdy lads, been a while since I posted a thread in here...

Okay, so I finally got my Amiga 1200 up running again. I just want to tell you the specs before I go on:
- Amiga 1200 PAL - Motherboard rev 1D.4 (All capacitors exchanged with new ones)
- Microbotics M1230XA 030 50MHz (MC68030RC50B) + 32MB RAM
- Indivision AGA 1200 w/newest firmware (Running in PAL 50Hz for fullspeed)
- Kickstart 3.1
- ClassicWB 3.1 v25 (25th dec 2009)
- ATX PSU with good voltage rails
- WHDLoad 16.9 w/genuine registration (using the most recent game installs, and SPS/IPF clean game dumps)

Here's the prob:
In Pinball Fantasies, the scrolling (text scroller, pinball table scrolling) is sloppy. It's fullspeed 80% of the time, but I get random skips in the scroll... Seems like a timer issue for sure! I remember that this didn't happen on another A1200 I had (Ran the games from the floppy back then)...

I've deep-scanned the RAM, no issues there. This happened with another-branded 16MB module as well.

I read that there were *several* things needed to fix the timer issues on the 1D.4 mobo, I've only removed E123C and E125C on the backside of the motherboard... Are you guys familiar with this?

And oh, I've tried a hundred different WHDLoad configurations. NoAutoVec, NoMemReverse, NoMemFlush, NoCache, ExtLocal etc... Didn't change a thing.
