Problem solved:

As it turns out, there was a misconfiguration in Prefs/Workbench. Unticking a few hidden partitions that didn't actually exist anymore was all that was needed.

Embarrassing as it may be, there you have it.

Much to my surprise, the same thing. The output from SnoopDOS turned out to be a red herring in this case. The decisive clue was workbench.library which, when removed, allowed the disk to be spun down inside a workbench environment. idrougge suggested I'd look in the Workbench settings and from there on it was pretty much a walk in the park.
