It's not about the CLI, but about the lack of detection of AGA and lack of monitors driver in your ports.

Update: Test AmiDuke and do not need the monitor driver, only lack checkaga in code without setpatch.

Where is the problem (AGA detection. Monitor driver)? I don`t tried AmiDuke but an old Boom port by Novacoder. There you have tooltypes to set some stuff. E.g.:

displaytype=AGA
monitortype=PAL
cputype=68040

I guess AmiDuke has something similar.

Bad that there is no joystick support.

Free look is really not needed, only situation when aiming up/down is needed if you want to shoot in specifig place on wall. Shooting enemies doesn't require aiming up or down. you just need to see wich direction bullets are coming.

Duke 3D is not a real 3D game.

Tried play it with keyboard, seems to have some weird problems? Sticking keys or something. Played doom some hours after that to see that problem is not keyboard? Something to do with mouse??

Sounds are played too fast, anything I can do to fix problem? I have delfina and ahi 4.18

Keyboard and mouse work fine on this port. An fps with a joystick? Crazy.

If you don't like to use free look then just turn it off

Yep I don't really get the whole using a joystick thing for playing a FPS, that's not something I would ever do.

The problem you have with sounds is because you're playing it with the delfina, I think I know how to fix it but can't test it myself.

found a bug in this jump height is limited to screen size, example first level where you jump on the box at the start after jumping down into the street you cant get into the hidden room or the rocket launcher as you do not jump high enough, 640x400 it jumps high enough to get into the room and rocket launcher on the ledge

I'm not surprised, there are probably quite a few bugs in this hack. It was only released because I'd spent a lot of time with this AGA port and didn't want it go wasted.

People have been asking me make the RTG version of this port available so I just uploaded it to Aminet, I also updated the old AGA port to support NTSC (so a 320*200 mode now fills the whole display).

Unfortunately I don't have a real Amiga to test the performance so no idea how it actually runs but hopefully I haven't made it slower than it used to be.
