King's Quest 5 and 6 and XP8 added to the list.

Better late than never.

Can anyone verify that E-Motion and Eco Phantoms use manual protection? I don't have these ipf's to check them.

I also want to add Liberation: Captive 2 as I'm 99% sure when you sometimes enter a building it asks for a code from the manual. Can someone confirm this.

F1 Tornado by Zeppelin has manual / code sheet protection.

The protection screen appears after you complete the first level...back in the day I actually bought this game, the so called "Euro Power Pack" version, which only had a pocket size mini-manual with no codes in it, so my game usually ended in the protection screen...but luckily the correct answer was quite easy to guess too, so for a few times I saw second level despite having no codes.

Pegasus has a manual protection at the beginning.

Colorado has a devilish mid-game manual protection, which appears in one of the cave sections at least. If I remember right some cracked versions too still had this protection intact.

About E-Motion, I bought the Kixx re-release version back in the day, and if I remember right it had no protection of any kind. And I remember completing the entire game. But of course the original version might have still had protection.

Pioneer Plague uses a system of 4 navigation cards and 4 transparencies as protection!
