My first thought is a file permission problem but I'll give it a go some time today - at the least you've given me a good excuse to install E-UAE . Also could you please provide a few more details so I can more accurately try and reproduce the problem i.e. UAE version, binary or built yourself, standard WinUAE hardfile or RDB... that sort of stuff.
Update: Well I've tried E-UAE 0.8.27-x86 (the binary from rcdrummond) with the Workbench hardfile that I created for WinUAE and it works just fine. You aren't trying to do something silly like add the hardfile via the GUI? Have you added a line similar to this: Code:
hardfile2=rw,DH0:/home/oddbod/e-uae-0.8.27-x86-glibc23/Workbench.hdf,32,1,2,512,0, This may sound rude but it sounds like you need to read the documentation as the E-UAE GUI is not finished and is quite different to WinUAE despite looking very similar. @Oddbod: I think that's the wrong line.
The path spec must be last. |

That would be the older hardfile (not hardfile2 which additionally allows you to specify a handler) directive, the line I posted above is derived straight from the documentation included with the current 0.8.27 binary. They should both work but I have actually tried the line above, it's clipped straight from my working .uaerc file.
