Miami Chase (WHDLoad) - CD32 joypad support: PLAY - pause; GREEN - Escape; BLUE/Fire 2 - show map.
Payback - CD32 and PSX (with special interface) joypad support.
Primal Rage - 2 buttons option. 1st button for normal moves, 2nd button for special moves.
Super Stardust (WHDLoad) - added CD32 joypad support to standard (disk) version of game.

If this also counts, Wipeout 2097 have CD32 and PSX (via adaptor, similar or same as in Payback) joypad support.

Well, I guess this qualifies, my original criterias being quite open anyway, plus there are already several entries listed as "joypad support", so I see no reason why not add this one to the list as well... Thanks again Solo!!

Chase HQ II: Special Criminal Investigation (WHDLoad) - 2nd button to use Turbo.
Damage (WHDLoad) - CD32 joypad support.
Shadow Dancer (WHDLoad) - 2nd button to use magic.
Stardust (WHDLoad) - 2nd button to access weapon menu.

According to the creator, all of the Sqrxz games support 2 button joysticks. The first button is used to pause the game, while the second one is used to jump.

Part III and IV even provide an option to swap the meaning of the two buttons.

Alien Breed (WHDLoad) - 2nd button support to access Intex, CD32 joypad support for switch weapon and pause
Silkworm (WHDLoad) - 2nd button for jeep, CD32 joypad: pause, quit, abort game
The Immortal (WHDLoad) - 2nd button for pause/select item, CD32 joypad: CUSTOM certificate, toggle music, quit, quit to WB
Thexder (WHDLoad) - 2nd button activates shield
Watchtower (WHDLoad) - 2nd button for grenades, CD32 joypad: pause, quit, quit to WB

CD32 pad can also be used to quit back to DOS (FORWARD+REVERSE+PLAY). YELLOW opens the map and FORWARD+REVERSE quits current game.

Fantastic Dizzy AGA (WHDLoad) - CD32 joypad: blue/2nd button for jump, forward for inventory info, reverse for load/save menu, play for pause.
GunBee F99 - 2nd button to drop bombs.
Powerglove Reloaded - 2nd button for jump.
Quik the Thunder Rabbit (CD32 version) - 2nd button to jump.
Tiger Claw - 2nd button for jump.
Tales from Heaven - 1st button to jump, 2nd button to set dynamite.

Superfrog get WHDLoad support for 2nd button even for floppy version, so it should be changed to something like:

Superfrog (CD32 - 2nd button/blue for jump; WHDLoad - 2nd button/blue for jump, play for pause, fwd+bwd for quit [ESC])

Bubble Bobble (WHDLoad) - 2nd/blue botton for jump, play for pause, reverse+forward for quit.
Flying Shark SE - 2nd button for bomb
Road Avenger - 2nd button and CD32 joypad support
Wonderboy in Monsterland SE - 2nd button for jump, down to enter doors, hold down for look down.
Wonderdog (WHDLoad) - 2nd/blue button for jump, play for pause, forward+reverse for quit.
Wonderdog SE - 2nd button for jump
