Will my script's .info file remember where the icon is?

I have taken a script of mine in S: and created an icon for it in DOpus ("Add Icon") and have taken the icon out of the S: window and moved it to what I consider the desktop and told WB to "Leave out". I'm assuming that the location of the icon is stored in the .info file itself (which is still in S and that if I reinstall ClassicWB and copy the .info file back, the icon will still be on the desktop?

The "leave out" function adds your icon's name to the file .backdrop in the main directory of the partition. The icon itself is not modified.

.backdrop is a text file, you can edit it with a text editor.

I just checked, and yes, my icon is listed there at the bottom.

I've got the icon nicely positioned in amongst the drive icons on my screen - is the x and y position stored in the .info file itself? If not, where?

Yes position stored in the .info, if you want to maintain the position of the .backdrop, you have to copy .backdrop + Icon

You can download ProcessIcon (http://aminet.net/package/util/wb/ProcessIcon) to both view and set the position manually from command line.
