linux and hard disk folders

Hello! I am using FS-UAE on Kubuntu and I have problems deciding what is the best way for storing WhDload hard disks. In principle one can use both archive files (zip/lha) or folders of the host system. I know that using archives is preferable if the syntax rules of the host file system are stricter than those of the guest (Amiga) file system. This is surely true for Windows, but what about Linux? Are the file systems of Linux and Amiga fully compatible? If the answer is positive, as I think it is, are there advantages in keeping the archives packed? The only one I can think of is saving some space, but I am afraid there may other issues I am not aware of. On the other hand I can see several advantages in using readable folders, e.g. there is no need to extract archives every time a game is started and the documentation files (which are often included in the WhDload packages) can be read directly from the konsole. Any suggestion?

Easy to use on Linux/Amiga side.
