If I have WinUAE running on a 50 or 100Hz screen in PAL mode (50 fps), [more]

...does it make any difference whether or not to check "Vertical sync"?

no, if you emulate pal which is 50hz, having a refresh rate of 50,100 or 150hz is the same like enabling vsync...

Yes. Vsync enables different (works better with vsync, also waits for vsync instead of using another timing source) sound/video-syncronization method
