That's probably due to the GIF encoding - most encoders will try to compress as much as possible by removing hidden colours. Basically, if you have adjacent pixels of differing indexes, but which both have the same RGB values in the palette, then they can safely be removed and replaced by one index. This therefore increases the efficacy of the LZW compression by producing longer runs of the same colour.

Saving the image as a .bmp would probably retain the lost messages, unless the emulator itself is performing the optimisations.

C64 screens can have MANY more colors if you use interlace modes of others, like IFLI.

Hmm, I've just taken a screenshot from a .tap of Hawkeye and pasted it into Photoshop, replaced the black colour with white and no 'hidden' message found anywhere on the loading screen ....

Depends how you did the screenshot. If you used the emulator's built-in screenshot facility then you've probably found that there is no hidden message. Mind you, it depends on how the screenshot is generated - if it's not a raw dump of screen memory then it might remove the hidden message in the saving process. If you use Prt-Scr then you definitely won't see the message.

This color information only exists in the emulated C64's memory, and is effectively lost when you take a screenshot which will only contain what is immediately seen on the screen.

You can see the hidden message if you change the foreground color of the emulated C64 during the loading screen:
