It is really easy - just clear away stuff you do not need from sys:wbstartup, select conservative and simple Reaction settings (Reaction is really what is "heavy" in OS3.9), no fancy workbench backdrops, and finally replace all colour icons with old school icons.
You can even run most of OS3.9 on a 68000 if you remove or downgrade the bits and parts that require Reaction (mostly Prefs programs), and a few programs in C: (I don't recall exactly, but all of them are wtf... why is this 020+ "optimized"??)
