Having just read the manuals for both of those Silent Service games, it appears one of the main differences are the eras the games are set in, with Silent Service and Silent Service II being set in the Pacific theatre of WWII, while 688 Attack Sub is set in "modern" times, well, modern when the game was released at least.
Another difference is the opposition, in that in the Silent Service games, the opposition is the Japanese, while in 688 the two sides are the US and the USSR. Also, in 688 you can be in charge of either a US OR a USSR sub, so you can play the same mission twice, but each time in the opposing sub.
