CRU created mode should appear in WinUAE's resolution list, select it, select correct refresh rate (if there are multiple available), select fullscreen with vsync.

Refresh rate can't be forced by application, it needs to be supported by driver and driver needs to support EDID software overrides. (Everything should support it, except nvidia in surround mode, it broke in summer/fall 2013 drivers and probably still is broken..)

Exceptions (that don't need any manual config) are g-sync and freesync monitors (with matching supported gpu) which should be perfect for emulator vsync support, emulator is not anymore forced to sync with display but display syncs to emulator which practically removes missed frames completely and tight timing requirements without losing low latency.
