Make a script on the Amiga side to launch the game and winlaunch.
Use winlaunch to run a batch file in Windows that will load the pdf.

http://aminet.net/package/util/misc/winlaunch
Dont forget to check 'allow native code' in the misc panel.

Amiga script could look as simple as that:

c:whdload yourgame
c:run >NIL: winlaunch C:\your-manual.bat

Batchfile on windows side would look like this:

"C:\Program Files (x86)\Adobe\Reader 10.0\Reader\AcroRd32.exe" "C:\manuals\your-manual.pdf"

But with a few hundred games that might be a lots of work.

Now run WinUAE in Full Window mode and press alt-tab whenever you need the manual.

In fact that is a good idea for games that need the manual for copyprotection reasons.
