Owner of that desktop is probably just showing his icons, there is no indication that these are executables.

Or these may be drawer icons with actual files in them.

For a click-and-run whdload experience use toolmanager from aminet or any other utility that can dock icons on a special window.

I understood your third question and encounter it sometimes myself. I don't know how to fix it though.

4- Select the icon and choose "Put Away" from the icon menu

5- Set the location of folders and icons the way you wish and then choose window-->snapshot-->all to save the icon locations and window status or just choose the icons you want to save and icon-->snapshot to save icon position but I'd rather choose Window-->view by-->name
