Some progress! The CF is now recognised in WINUAE, although when I boot it with a Workbench disk in the old partition shows up with :NDOS on the end, but is inacessible.

If I go into HDToolbox now, when I go into Change Drive Type I get two (KINGSTON and UAE-IDE), whichever one I go on if I do Read Configuration and then try to save it just gives me a "Volume Install3.1 is full", I'm not quite sure why it's referencing that.

I think my own inexperience probably lead me to this point, I probably broke it without realising.

Didn't know about this, thanks for mentioning it, I can't imagine why I'd dislike it though.
