I think this is a bug in the latest version. I had exactly the same problems!
I found a workaround though.
Create a default profile WITHOUT any hardfiles.
Create other profiles WITH hardfiles.
Then when the WinUAE GUI comes up, choose a profile with hardfile, and WinUAE runs fine!
(The default profile is loaded automatically, and then hardfiles are opened. I think that WinUAE forgets to free these hardfiles. When a new profile is loaded, these files are then reported as "being in use" by the system...)
