Well, this is an issue in the Amiga design itself, it's good to emulate it! Possibly better to have an option to turn it on or off in the audio settings.
Just listen to ProTracker modules on a real Amiga using the highest possible period (B-3, period 113 on the highest finetune), it will skip and crack, and sometimes sound off tune.
