Same issue here, clicking/dragging certain icons caused the screen to annoyingly flicker off and on. Strangely, this was only a problem using HighGFX 1024x768 mode.
I had 3.9 and FBlit configured for RTG icons (icons in fastram) while also maintaining the transparent drag effect. Using FBlitGUI, either remove the QBSBlitPatch, or change the synchronization setting from "beamsync" to "inline".
The latter works perfectly here, no more screen flickering at all.
