Of course you could always write new code that did so, but getting the old games to run in 3D without rewriting them isn't at all likely.
Separating the red and blue/green by a certain distance should work "sufficiently". But that's the most the emulator could do, because in games with 3D, there's not going to be a unified method of displaying that 3D.
