If you can boot from floppy I would imagine that there is something in your hard drive's startup sequence activating the program.

If you boot up from floppy (Workbench I'm assuming), go into the Shell and type

ed dh0:s/startup-sequence

or if you have it...

ed dh0:s/user-startup

you may find a line containing the program name - if so, just put a semi-colon in front of it, save the file and you should be good to go (AmigaOS ignores lines starting with semi-colons).
