Make sure the joypad has been setup under DirectPlay first. Go to the Control Panel and go into the Game Controllers section. It should say OK next to your Joypad entry if all is well. Then in WinUAE under Amiga Mouse Port 1 just choose to use PC Joystick 0 if the USB joypad is the only Joypad/stick you have connected to your PC or if it is the second choose PC Joystick 1. My USB joypad (Thrustmaster Dualshock) works fine under WinUAE but that could be because it came with proper DirectPlay drivers.
