You are right, the AGA and CD32 versions are the same. However, they are so O/S friendly compared to the ECS disk version that it's a real pain to fix it. These system friendly games require a lot of the operating system to be active (WHDLoad kicks the entire operating system out by default which is why you have to load part of it via OSEmu or the patched Kickstart interface) to make it run.

Incidentally I would much prefer to fix a completely unfriendly game as they are a hell of a lot easier to get working in 95% of cases. Plus the WB3+ interface is not 100% complete like the WB1.3 one.
