Normally Monkey's Audio should decompress the lossless .ape filea without errors. Try to get Bin/Cue dumps then, they should be easy enough to find.

Edit: Shoonay is right, of course. The new cue file for the uncompressed tracks should have .wav entries, not .ape. Use the Sega Cue Maker, after you converted the tracks to wav.
