I've had this dicussion with people online before PJ (I think it was on the offical board), WinUAE does not need to be portable at all, it should be extremly optomised for Windows. UAE is what should be modularised as you say, but WinUAE should do whatever is best for Windows.

No-one would ever take the WinUAE source as a starting block, even if it was perfect, UAE will always be the first place they would/should look. IMO you wouldn't want to port a port (If you get what I mean with that), you would have at least twice the bugs to sort out (10 times the bugs if you use the current WinUAE source
