Of course AROS68K and its "system files" (what else is AROS if not system files??) do work on 68k Amigas - that is the whole purpose of AROS68K.
Amigasystem sometimes talk strange things. I mix Aros and Amiga on 68k for a long time already. And yes it even booted on plain Amiga hardware. The trick was you installed the aros roms during boot in fast ram (if available). Unfortunately this mechanism was broken in the past and currently not works. But if fixed it would work.

Regarding desktops, you have Wanderer, Scalos and Magellan. Wanderer is the simplest and more on 3.1 level, Scalos and expecially Magellan more powerfull.
