Which exact Kickstart and intuition/graphics/layers/workbench.library versions are you using and what is your screenmode and depth? Any special gfx-patches?

Your questions made me do some more tests with the screen prefs:
Issue:
800 x 600 32bit, P96 (uaegfx)
1024 x 768 32bit, P96 (uaegfx)
No Issue:
640 x 256 32 colors, AGA PAL High Res
640 x 512 32 colors, AGA PAL High Res Laced
Also no issue with old WB3.1 icons, only GlowIcons seem to be affected. Again, the 68000 version of the library doesn't have these issues.
