It looks like a capacitor problem (probably in the reset circuit) or a loose chip.
First try to reseat all chips in their sockets.

Those resistors are 4.7 ohm 1/2 watt, they're only for limiting the current on joystick ports.
If they burn again you probably have a short circuit somewhere.

The USB controller allows to talk directly to the USB devices, but it still manages the bus, so it does the enumeration and all that stuff...
