I don't know (or want to know) too much about PFS3 internals but I haven't heard any other similar issues but Amiga directory containing 10000+ files is very rare.

Does increasing buffers help?...

Chip RAM hunks are handled like it was using normal memory (they go to "debug ram")...

If removing HDF "fixes" it, it could be something to do with used filesystem(s) in RDB because RDB filesystem is the only code that runs (from HDF) if there is bootable disk in DF0:.

It can be faster (x64 has more registers than x86) but it also needs more RAM (larger address pointers, 8 bytes vs 4 bytes).
